I take it all back.
Turns out I cocked up my own set-up while I was doing the other one yesterday. When I ran into problems I was looking at all my files to make sure I set the other site up the same way and somehow set the permissions on my .htaccess file wrongly, with a knock-on effect on the permalink structure.
Whatever that means.
Fortunately I am blessed with the knack of being able to fix things without fully understanding them…
So what I learned to day is – if it ain’t broke, don’t fuck around with it.
